フロリダのキーズ諸島の少年サンディ（ルーク・ハルピン）は父親で漁師のポーター（チャック・コナーズ）と母親のマーサ（キャスリーン・マグアイア）と暮らしていた。ある年の夏、島が赤潮で不漁に見舞われた上にハリケーンが島を襲い、島民は家や持船を失ってしまう。父親のポーターが船の修理の為に一時島を離れていたある日、サンディは銛に撃たれて島に流れついたイルカを見つける。サンディはそのイルカを自宅のいけすに運んで手当てをし、フリッパーと名付けて可愛がる。しかし島に戻ったポーターは、サンディがフリッパーに夢中で留守中の仕事をおろそかにしていた事に怒り、無理矢理フリッパーを海に放す。フリッパーを忘れられぬサンディは１人海に出てフリッパーを探すのだが…。
