地球連合＝ナチュラルとザフト＝コーディネイターとの戦いは熾烈を極め、多大な犠牲を払いながらも、ようやく停戦条約が締結された。だがこの条約によって、ナチュラルとコーディネイターの争いが終わったわけではなかった。その戦乱の中、シン・アスカは地球連合軍のオーブ侵攻に巻き込まれ、両親と妹を失う。彼は失意のうちにオーブからプラントへ渡り、やがてザフトの戦士となっていく…。
