Directed by Tachikawa Yuzuru, Detective Conan: Black Iron Submarine is the 26th film of the anime mystery film series based on Aoyama Gosho's manga. The marine facility Pacific Buoy was built to connect global police surveillance camera systems. In order to officially launch the system, engineers from around the world gather at Pacific Buoy, which is located off the shore of Hachijo-jima island south of Tokyo. A new facial recognition system is also being tested at the same time.

Conan and the Detective Boys were invited to Hachijo-jima for whale watching. However, Conan hears that a Europol agent was brutally murdered by Black Organization member Gin in Germany. Feeling uneasy about this news, Conan sneaks onto a security boat bound for the Pacific Buoy. It turns out Kuroda Hyoue and other police officers are also onboard.

Meanwhile, preparations are underway at Pacific Buoy to activate the surveillance system, but a engineer gets kidnapped. The crucial information she holds falls into the hands of the Black Organization, which makes it approach in a black iron submarine.

因應正式營運，為了連上歐洲的警察組織．歐洲刑警組織管轄的網路，世界各國的工程師紛紛齊聚一堂。某項運用人臉識別系統的「新技術」也在那裡進行測試——。

另一方面，柯南等少年偵探團一行人受園子之邀前往八丈島賞鯨。然而隨後卻接到了沖矢昴（赤井秀一）的電話，告知他歐洲刑警組織的職員在德國慘遭琴酒殺害。感到不安的柯南，躲進前往「太平洋浮標」警戒的黑田兵衛等警視廳相關人員搭乘的警備艇，潛入設施內。豈料，在為了系統運作而逐步進行準備的設施內，竟發生一名女性工程師被黑暗組織綁架的案件……！更糟的是，她持有的存放了某個情報的USB隨身碟也落入組織手中……。海中響起令人發毛的螺旋槳聲。而黑影也正悄悄接近投宿在八丈島上的灰原……
